Most brands of Southern denaturation and neutralization solutions use common basic formulations: denaturation solution is generally 0.5 M NaOH plus 1.5 M NaCl, and neutralization solution is 1.5 M NaCl plus 0.5 M Tris-HCl, with pH mostly around 7.5. As long as you use a pH meter to confirm that the pH of a newly opened bottle is within the labeled range and that there is no precipitate or microbial growth, it can be mixed with other brands. For 20 μg/well plant genomic DNA transferred to nylon membrane, transfer efficiency mainly depends on salt concentration and pH; usually a deviation of ±0.2 will not have a noticeable effect. It is recommended to first perform a test transfer with a small membrane, confirm by EB or gel imaging, and then proceed to batch processing.

Denaturation solution can usually be prepared in-house to avoid waiting for a small component to arrive. For 0.5 M NaOH / 1.5 M NaCl, it is recommended to prepare it fresh with nuclease-free water; do not store the NaOH solution for too long. If there is enough neutralizing solution left, you can also prepare 1.5 M NaCl / 0.5 M Tris-HCl in-house, adjust the pH to 7.5 with hydrochloric acid, autoclave, and store at room temperature. In our lab, we use up the A brand kit and only replenish the denaturation solution; transfer to nylon membrane is consistently effective. Continuing to use 20×SSC is fine, but check the pH when diluting to 2×SSC. If you are concerned about poor transfer of plant genomic high-GC regions, you can perform depurination with 0.25 M HCl before transfer, but it is also fine not to do so.

If you must use the original components, it is advisable not to order the entire kit by catalog number; instead, ask after-sales whether single-component refills are available. The original denaturation solution usually has a short lead time but is relatively expensive, so you can negotiate with the distributor to get the neutralization solution with a free denaturation solution or sample. For substitute catalog numbers, look for the same components in Southern-related kits from the same brand, as long as the COA states the components are identical. Regarding storage conditions, note that the denaturation solution only needs to be kept at room temperature and protected from light, while the neutralization solution and 20×SSC are prone to microbial growth and should be aliquoted after opening. If there is a promotion, prioritize purchasing the large-pack neutralization solution, because although the denaturation solution is consumed quickly, it is easy to prepare in-house, so there is no need to stock up on the original.
