Before switching, it is recommended to retain the column-based extraction method for comparison. Select several low-copy, medium-copy, and high-copy samples containing internal standards from the same batch, extract in parallel using both methods, and compare Ct differences, purity, and well-to-well stability. After purchasing the kit, establish incoming material acceptance: take 1-2 boxes from each batch to run positive and negative quality control plates and record extraction efficiency. Pre-packaged plates should preferably have barcodes or batch number inkjet coding to facilitate sample traceability, especially for large-scale screening where issues can be traced back to the batch. Pay attention to inventory expiration management, first in first out. Agree with the supplier that substandard quality allows return or exchange, and preferably specify in the contract the acceptance criteria for cross-contamination and low-copy detection rate to avoid subsequent disputes.

Switch from column-based extraction to magnetic bead-based extraction, and first compare extraction efficiency. It is recommended to take the same batch of throat swab and serum samples, divide them into gradient concentration groups (including low copy, medium, and high), extract them using the original column-based method and the candidate magnetic bead method respectively, and measure purity and yield. Whether low-copy samples can be stably detected cannot be judged from just a few wells; it is recommended to run 8-12 replicate wells for each concentration and calculate the detection rate and Ct SD. If a high proportion of low-copy samples is expected, when selecting a kit, ask whether it includes a nucleic acid coprecipitant or an internal control. An internal control can distinguish extraction failure from a true negative and reduce false negatives. For large-volume serum samples, the elution volume must match the downstream qPCR; do not look only at yield and ignore the elution volume.

With 1,000 samples per day, your monthly consumption is very high. I suggest you do not request quotes on a per-box basis, but instead negotiate directly with the manufacturer based on annual or semi-annual usage. Large packaging of 10 boxes/case usually has a lower unit price than single boxes, but you need to clarify: whether the price includes the full set of consumables such as pre-packaged 96-well plates, magnetic rod sleeves, and elution plates, or only the reagents; and whether it includes tax and shipping. The supply lead time depends on the manufacturer's inventory. Common domestic in-stock items can ship in 3-7 days, but large volumes may need to be scheduled in batches. Magnetic bead-based kits generally have a shelf life of 12-18 months. It is recommended to arrange delivery in batches based on actual usage, for example, 2-4 cases per month, which ensures shelf life while reducing warehousing and tied-up capital.

Well-to-well uniformity must be validated on the instrument, not just read from the manual. You can design a 96-well plate with alternating layout: one column of high-concentration positive, one column of negative, then one column of low copy number, run 3-5 plates, and check the Ct variation of positive wells and whether negative wells show signal. Cross-contamination mainly comes from liquid dripping off the magnetic rod sleeve or insufficient washing, so when choosing pre-aliquoted kits, check the sealing film design—whether it rebounds easily after piercing and produces minimal liquid splashing. The magnetic rod sleeve and plate type of the KingFisher Flex must match the kit; some domestic kits have softer plate bottoms or different heights, which can affect magnetic bead adsorption. It is recommended to try 1-2 boxes first and perform whole-plate positive/negative alternating validation.
