残留PMSF对灌胃动物可能有胆碱酯酶抑制等毒副作用，不建议把未去除PMSF的蛋白样品直接灌胃。纯化时通过透析、超滤或脱盐可去除绝大部分小分子，PMSF在水相也会水解。若实验允许，设置PMSF溶剂对照组评估对动物的影响；长期实验可考虑AEBSF等水溶性替代。
